A Gram-stain-negative, aerobic, non-motile, rod-shaped and non-spore-forming bacterium, designated YX, was isolated from wetland soil. Compared to strain YX, Pedobacter yonginense HMD1002 had the highest 16S rRNA gene sequence identity (97.8%), and the remaining strains had the identities below 97%. Phylogenetic analysis of the 16S rRNA gene sequences showed that strain YX grouped with P. yonginense HMD1002. The values of DNA-DNA hybridization and genomic orthologous average nucleotide identity (orthoANI) between strain YX and Pedobacter yonginense KCTC 22721 were 58.5% and 82.0%, respectively. The genome size of strain YX was 5.0 Mb, comprising 4369 predicted genes with a DNA G+C content of 37.3 mol %. Strain YX had menaquinone-7 as the only respiratory quinone and polar lipids of phosphatidylethanolamine, sphingolipid, aminolipid and three unidentified lipids. The predominant cellular fatty acids (> 10%) of strain YX were summed feature 3 (iso-C 2-OH and/or Cω7c), iso-C and iso-C 3-OH. Strain YX could be distinguished from the other Pedobacter members based on the data of phylogenetic distance, DNA-DNA hybridization, genomic orthoANI, RecA MLSA, core-protein comparison, and hydrolyses of L-arginine, utilization of D/L-lactate, L-alanine, 5-ketonic gluconate and glycogen. Therefore, strain YX represents a novel species of the genus Pedobacter, for which the name Pedobacter paludis sp. nov. is proposed. The type strain is YX (= KCTC 62520 = CCTCC AB 2018029).
从湿地土壤中分离出一株革兰氏染色阴性、需氧、不运动、杆状且不形成芽孢的细菌,命名为YX。与菌株YX相比,龙仁Pedobacter菌HMD1002的16S rRNA基因序列同一性最高(97.8%),其余菌株的同一性低于97%。16S rRNA基因序列的系统发育分析表明,菌株YX与龙仁Pedobacter菌HMD1002聚为一类。菌株YX与龙仁Pedobacter菌KCTC 22721之间的DNA-DNA杂交值和基因组直系同源平均核苷酸同一性(orthoANI)分别为58.5%和82.0%。菌株YX的基因组大小为5.0 Mb,包含4369个预测基因,DNA G+C含量为37.3 mol%。菌株YX以甲基萘醌-7作为唯一的呼吸醌,磷脂酰乙醇胺、鞘脂、氨基脂和三种未鉴定的脂类为极性脂类。菌株YX的主要细胞脂肪酸(>10%)为总和特征3(异-C₂-OH和/或Cω7c)、异-C和异-C₃-OH。基于系统发育距离、DNA-DNA杂交、基因组orthoANI、RecA多位点序列分析、核心蛋白比较以及L-精氨酸水解、D/L-乳酸、L-丙氨酸、5-酮基葡萄糖酸盐和糖原利用的数据,菌株YX可与其他Pedobacter属成员区分开来。因此,菌株YX代表Pedobacter属的一个新物种,为此提出名称Pedobacter paludis sp. nov.。模式菌株为YX(=KCTC 62520 = CCTCC AB 2018029)。
