High-order chromatin structure is essential for the regulation of plant growth and development. Here, we present a protocol for capturing genome-wide chromatin interactions in Arabidopsis. We describe steps for tissue fixation, nuclei isolation, chromatin digestion, ligation, sonication, and library preparation. This protocol has potential application in 3D chromatin analysis in many species of plants.
